I always thought that Henry Fonda was the "bad guy" in Fort Apache, but that may be just me. It was a good movie anyway.
I think you have to see the film. Although he is not the classic "bad guy", he makes mistakes that get his soldiers killed. He plays a very complex character who ends up being remembered as a hero at the end of the film, even by those who opposed him earlier. It's a different sort of western.

I like my bad guys to be complex characters who aren't so much bad as just a bit off track.
Id gotta say Dr. Evil from Austin Powers, lol. (Mini Me included)
It's a bit like Robert Deniro in Taxi Driver.
We watch an ordinary guy lose his way and you know he is going to kill someone. It could have been the politician but it ended up being the pimp etc. We know he is crazy but he thinks he is going to be a heroic figure. In the end he looks like a hero but that's only because he went one way and not the other.

They just don't make movies like that very often. Probably because they ask the audience too many questions and make them feel uncomfortable. It's much easier to have two dimensional characters that are easy to read. He's the good guy, he's the bad guy, she is the girl who is caught up in something she can't control but the hero will save her and they will fall in love.
Taxi Driver had some of those character types but then mixed it all up. In the end the girl he "saves" is horrified by Deniro's character because she can see the crazy killer that he really is.

He delivers one of the greatest villain lines ever, in Robin Hood: Prince of Theives.

This one may not be well known.
In the year 2000 an Australian film was released called Chopper.
It was the story of Mark "Chopper" Reid, portrayed by Eric Bana.

Chopper in real life was a thug and a gangster, basically a hard man and stand-over merchant. He is responsible for a number of murders, but the actual number is uncertain because Chopper is also a notorious liar. As he has said himself, never let the truth stand in the way of a good yarn.
Chopper was an evil bloke, no doubt about it. He used violence in a casual manner to get what he wanted and then would crack jokes about it later when he retold his stories. It was this larrakin humour that made Chopper a sort of cult hero in Australia, even though he was the sort of bloke you would hate to have show up at your house.
He was quick witted and always ready with a snappy retort as this exchange illustrates.
Chopper: Oh, Keithy. I always thought I was a good bloke.
Keithy George: Ha. What did you ever do that was good?
Chopper: Well, I bashed you. That was good, wasn't it? It was good for a bit of a giggle, anyway.
Eric Bana's portrayal is uncanny in the resemblance to the real man, who is a shameless self promoter and yarn spinner. The movie tries to give an insight into the schism Chopper suffers from himself, in that the truth is lost a bit and the stories are changed to suit the audience.
An example of this is a story where Chopper shoots a drug dealer while trying to extort some money and then drives the victim to the nearest hospital emergency room. These days Chopper denies it ever happened. "Why would I drive him to hospital? It sort of defeats the purpose of shooting him, doesn't it?"
There's no doubt Chopper was an evil, brutal criminal who spent most of his life in prison. He wasn't even a major underworld figure in Melbourne, but he has become a legendary figure in Australia anyway. Go figure.

Yoda isn't a villain.
I'm torn between Darth Vader (he gave such good chills in those first movies, and the music was PERFECTION) and Jack Nicholsen. His character in The Shining was pure brilliance. I despise horror movies of any type, and I love that movie.
I want to throw some credit to Heath Ledger for his Joker. Wow. Just wow.

Here's another ordinary guy, a family man, who goes off the rails a bit and loses control.
The real villain of the film was the hotel itself, or at least the evil spirits that were in the hotel. Nicholson's character becomes the physical embodiment of those evil spirits.
The movie had some flaws and probably over-emphasised the Nicholson character. The book focused more on the boy and his phsycic powers (the shining).
