Yes. Just because you don't believe it doesn't mean it didn't happen. It's the same with the Holocaust. Many Nazi sympathisers find it hard to believe such a thing ever happened so they choose not to believe it even though it did.

The Native Americans had been subject to an entirely different environment and naturally their immune system would be different to the European one. While Europeans had adapted to resist certain diseases, the American civilisations weren't able to resist small-pox and therefore died from exposure to it since i'm assuming it spread rapidly.
