I think 2 changes were made to the battle engine:
1) Rockfalls (and perhaps logs) can now hit siege weapons... Notice would have been nice, but I find this to be a good, logical change.
2) What if, rather than ranged units acting stupid and waling forward (as some have guessed) they do so only if there are no covering troops? That doesn't make sense in real life, but I could see it as a game mechanic.
In essence, I don't think they nerfed NPC farming all together, they just nerfed the ballista trick.
