They infiltrate your alliance, wait until the right time and then use the trojan against a key player such as a host or VH. I will say that you are lucky in that the report you provided was an exceedingly poorly executed Trojan attack. Usually the attacker would rein mechs, and get someone in the alliance he is usually in to scout thoroughly to ensure he's hitting a decent target. That is why I said you needed better anti-spy techniques in recruitment - because the vast majority of the type of attack you posted comes from them.
I'm a little confused by your response though. The person hit was suspected as a spy? If so, the trojan attack can also work for getting rid of them once you've identified them - again, if it's executed properly, which this one was not.
