I know you're a top-notch player and guru, Ken, and I've enjoyed a lot of your posts... but... you know it is my duty to advise peeps not to destroy the warehouse. (sorry, tricky :P) It is the most underrated and misused building in the game. I have at least 1 warehouse in every one of my cities, and it is the 1 building I insist my members build in each city, if they expect help in preventing their cities from being conquered in their absence. 
Not wanting to appear to hijack your thread, but my advice re: building cities would be... conquer level 10 NPC's as soon as possible, and outfit yourself with 8 or 9 of these:

Since you're addressing how best to start a city... might I propose something like this:

It has 1 warehouse, per my requirements, six cottages, like you suggest... lots of barracks which is nice when you start, and one of each required building. Note the placing of the buildings near the barracks: stable, workshop and forge. These are the three that will be destroyed when you have maxed research, and replaced with barracks, which will then look nice and neat.
If you want to get technical, some would prefer the inn and academy to be switched, and then the inn can always be destroyed and replaced by a barracks to make it uber clean (for those that purposely don't keep an inn in every city... I prefer to keep 'em). Based on what I know now... this is about as good as a city can be designed from the beginning, for a medium-to-highly active player who isn't a pacifist.
